I definitely see that hint of God in there, but I tend to think of God as much less religious than others tend to think of him.
I feel that, in this song, the reference to God is more as realizing that something is out there, something grand. And that in itself is part of healing. It's part of hope. The chorus is that revelation that hope never dies, and that God and his love are always out there, so matter how lost and broken you feel. It's a really powerful song.

First off I would like to say that this is by far one of my favorite songs by Regina Spektor. It's simply beautiful.
At first glance I thought it was retelling the story in the Bible, saying that maybe Delilah really did love Samson. I thought it was giving thier sotry a voice, making it a bittersweet love story instead of a parable about betrayal. It seemed that it was making the characters human instead of examples, thus the "bible didn't mention us at all" part.
But then I looked more closely at the lyrics.
"your hair was long when we first met"
Samson was different then. Remember that Samson's hair is the source of his strength. Perhaps it is a metaphor for a man's strength or manly pride.

"Oh, I cut his hair myself one night
A pair of dull scissors and the yellow light
And he told me that I'd done alright and
kissed me till the morning light"

If you read the Bible closely you'd know that Delilah was not the one who cut Samson's hair. Even then Samson would obviously not be happy about it. So then my interpretation is that the song is about a man opening up and letting himself become vulnerable.
So basically, I agree with ultimatesparanza.

It could also be a retelling of the story, but I prefer to see it in a deeper way :)

I believe this song might have something to do with the state of the world. The first verse, in particular is probably about how humans are endagering animal species.
"All the fur and fin will lose again / cause our better is thier worst reckonin'"
That's pretty much saying that animals are continuosly losing. The "better" of the human race, or rather human "progress" is endagering animals.
"and our fine feathered friends will sing until they bleed / and how will we replace that symphony"
If things continue the way they are, there will be no creatures left and there will be no way to replace them and restore the balance we disrupted.
I'm not entirely sure what the chorus is about, but I think the second verse is saying that we are teaching our kids about how to fight in war ("do the dirty work of battle hymns") be a complacent cog in the corporate scene ("We'll teach them how to walk / and whistle while they work").

I could be wrong, but I think this song is about someone who comes to believe in God, but looks at the world and asks God "Is this really all the world is? Blue?". He sees how comformist society is.
"and when he tried to walk again he wasn't a child"
I think that might be saying how we are suddenly thrust into society and forced to become older and lose our childlike innocence. Many of us come to see society for what it is.
