In general, I feel like this song illustrates growing old together, and that they know the inevitable is coming. He doesn't care where they go (whether heaven, hell, or just darkness), he just wants to spend the rest of eternity with her. Referencing Catholic schools with nuns and rulers, it sort of alludes to an older time, because I haven't really heard of any schools that still have that policy in the last twenty or thirty years.
I also noticed that this song has elements that reference Soul Meets Body. If I apply this interpretation to that song as well, then it fills in the time when they were younger together.
In Soul Meets Body, the chorus ("I do believe its true/That there are [roads?] left in both of our shoes/But if the silence takes you/Then I hope it takes me too") leads to the emotions felt in this song. There, they are young, but have every intention of being together for the remainder of their lives. It feels like maybe they traveled together, which ties to "You and me have seen everything to see/From Bangkok to Calgary/The soles of your shoes are all worn down" which is followed by "The time for sleep is now/It's nothing to cry about/Cause we'll hold each other soon/The blackest of rooms"
Maybe my thoughts aren't all-too clear, but when playing them in succession I sort can't help but notice that.

I interpret this song as being his life story. The album art itself explains a lot of it.

"Nothing is real, I know this cause I made a deal, with the devil, he told me I was just wasting my time on the moon."
- This explains how he felt when he actually signed off on a record deal. I see the moon as representing his home town (or his career on myspace), and he's being told to come and do greater things.

"So I flew to the sun, lost track of my soul on the run, suffering 12 degree burns, I learned that the sun was no fun."
- He flew to California to get famous (it's represented on the album art by the bird flying from the cottage to the city), and while there he lost sight of himself and was possibly taken advantage of by his record company(?)

So I ran back to earth, Tripped and fell in the glorified dirt, Honestly gravity sees me as a liability. So I held my breath, 'Till my soul left my body for dead. I ripped through the clouds to talk to the man in the sky."
- I guess he had some sort of epiphany and realizes where he is and what he's become and while life had passed him by in a blur before, now he's seeing everything around him. At this point he's upset about his fame, and I guess he goes back to his roots and finds god again.

The second verse represents his time on drugs.
"I am a fake, A constant go-getter of fate. I lost track of time, I carried my mind on a plate. I seasoned it well, with acid and MDMA. Then I howled at the moon, 'Till the sun burned out both of my eyes."
- At this point he's a completely different person. He chases fate by doing the kinds of drugs that can hurt him, and everyone knew it.

"So I checked my pulse, Standing there white as a ghost. I lacked in completion, And stabbed my reflection twelve times."
- I see this as sort of an awakening. He could have possibly come close to overdosing, or just had a really bad trip. He didn't like where he was and was disappointed in himself.

To me, the song is about dealing with depression. Saying he forgot to take his medicine meant missing a dose, and that affects his mood. He's feeling "so-so" because he's neither happy or sad, he's caught in the middle because of the aftereffects of the medicine from the day before and the lack of one today.
But the medicine isn't really helping him at all, because he still feels lonely and lifeless. Everything's forced and he isn't motivated to do anything. He could possibly be giving up on life, and all he wants is to do is go to the place where he used to be happy.
