This song is about the difference between the faith in Christian followers now and the followers before such as Abraham. "We" (followers now) are wolves following after Gods. Could we really swing the dagger to kill our son on mountaintops? Do we have as much faith as Abraham?

Possibly a critique of churches now, saying that even leaders do not have as much faith as Abraham and Isaac, yet still ask for your heart and soul.

Also that's a super surface level interpretation of the song and, while yes that's what the lyrics are about, there is some amount of irony and metaphor throughout the song.

At this point she is not talking about her father. She says right after that
"He has your hands and my father's face"

the "you" is the one who left the stains, not the father.
