So this has been.my favorite song of OTEP's since it came out in 2004, and I always thought it was a song about a child's narrative of suffering in an abusive Christian home. But now that I am revisiting the lyrics, I am seeing something totally new.
This song could be gospel of John but from the perspective of Jesus.
Jesus was NOT having a good time up to and during the crucifixion. Everyone in the known world at the time looked to him with fear, admiration or disgust and he was constantly being asked questions. He spoke in "verses, prophesies and curses". He had made an enemy of the state, and believed the world was increasingly wicked and fallen from grace, or that he was in the "mouth of madness".
The spine of atlas is the structure that allows the titan to hold the world up. Jesus challenged the state and in doing so became a celebrated resistance figure. It also made him public enemy #1.
All of this happened simply because he was doing his thing, not because of any agenda he had or strategy.
And then he gets scourged (storm of thorns)
There are some plot holes here but I think it's an interesting interpretation.
Never took your side
Never cursed your name
I keep my lips shut tight
Until you go
We've come as far
As we're ever gonna get
Until you realize
That you should go
Come in misery where you can seem as old as your omens
And the mother we share will never keep your proud head from falling
The way is long but you can make it easy on me
And the mother we share will never keep our cold hearts from calling
In the dead of night
I'm the only one here
And I will cover you
Until you go
And if I told the truth
I will always be free
And keep a prize with me
Until you go
Come in misery where you can seem as old as your omens
And the mother we share will never keep your proud head from falling
The way is long but you can make it easy on me
And the mother we share will never keep our cold hearts from calling
Into the night for once
We're the only ones left
I bet you even know
Where we could go
And when it all fucks up
You put your head in my hands
It's a souvenir
For when you go
Come in misery where you can seem as old as your omens
And the mother we share will never keep your proud head from falling
The way is long but you can make it easy on me
And the mother we share will never keep our cold hearts from calling
Never cursed your name
I keep my lips shut tight
Until you go
We've come as far
As we're ever gonna get
Until you realize
That you should go
Come in misery where you can seem as old as your omens
And the mother we share will never keep your proud head from falling
The way is long but you can make it easy on me
And the mother we share will never keep our cold hearts from calling
In the dead of night
I'm the only one here
And I will cover you
Until you go
And if I told the truth
I will always be free
And keep a prize with me
Until you go
Come in misery where you can seem as old as your omens
And the mother we share will never keep your proud head from falling
The way is long but you can make it easy on me
And the mother we share will never keep our cold hearts from calling
Into the night for once
We're the only ones left
I bet you even know
Where we could go
And when it all fucks up
You put your head in my hands
It's a souvenir
For when you go
Come in misery where you can seem as old as your omens
And the mother we share will never keep your proud head from falling
The way is long but you can make it easy on me
And the mother we share will never keep our cold hearts from calling

I think delirium01 is correct in what he implies. I think it is a song about incestuous feelings. The protagonist wants to keep the brother or sister for whom she has romantic feelings at arms length because of the taboo. They've come "as far as" they "are ever gonna get" with a romantic relationship. The other person can "make it easy" on the protagonist by keeping a distance. But their "cold hearts," . . hearts that are denied what they feel, . . will still call.
