The song's clearly about child molestation. Larissa's being abused by her father and can't tell anyone, so she tries to deal with it by retreating into herself (the line "Down in Larissa's lagoon / Her guests; they sleep in separate rooms" seems to suggest some kind of personality disorder, too. Dissociative Identity Disorder is often a result of severe child abuse).

She had recurrent suicidal thoughts and can't/don't want to ignore them anymore; death is the only escape,

"But Larissa woke up one morning / singing, "Hallelujah, remember me for my passion; the paradise that I imagined, hallelujah"

free of her flesh and bones prison, finally in peace, she pleads to be remembered for who she was, not as a victim.
