Really, from what I can see, it's sung from a father's point of view of his daughter's life. First, when she's little, she's obviously bullied or teased by a group of people (make "them" stop). The father goes to the school to end it because she was taught not to act like that to others.
The next part I think is about her and a relationship with her boyfriend and him wanting to take the relationship farther and farther while she doesn't want to go that far. I think it actually might be about rape.
Lastly, I think this part is pretty simple to understand - Emily and her mom are in a drunk-driving accident, which kills the mom and Emily suffers a conncusion or something of the sorts. The father begins to pray for her health. Luckily for him, she wakes up from her condition, not reassuring she's 100 percent alright, but at least she's alive.
