This song takes place just after Part I. In Part I, after his time machine crashed he ran to hide in a cave. He's there presumably for a few days hiding from the dinosaurs, and feels resigned to his fate ("I carve your sweet name into the cave, I'm sure to die" from Pt I).
In this song he's decided to make a run for it in the night, to get back to his time machine and fire it up to get back to 1989.
I love how clever the second verse is - he's remembering how he and his bride used to look for fossils on the beach. He notes with irony that if he dies she might find his fossils on that beach in the future.
