Actually, when he said he was embarrassed about it he was referring to his vocal performance, rather than the song itself. He said something close to, "Vocally, it's a piece of... shit." He didn't think he was the right singer for it but apparently it's a piece that he felt was very close to him regardless of that.

I've always found the lyrics pedantic. The music is amazingly and stunningly beautiful, comparable to anything ever written in any genre of music. This song is the reason Wilson is compared to Beethoven, Mozart, Gershwin, etc.
