I get the feeling this song is way more personal than just being about building confidence at school. Maybe thats what 'Back to school' is about , which I found sacrilege to this diamond of a song btw.
Perhaps I'm reading too much into it and I'm only really focusing on the second part (seeing they were originally two different songs) but I'd say this could be about an experience he had with a math teacher or a girl in that class which went horribly wrong in some way. Its probably just too painful for him to reveal what its really about and thats why gave the explanation he gave.
I find i can only listen to Deftones when im in a weird mood - feeling a bit manipulative, angry - f*cked up to be honest.
Similar to Knife Prty, as it has the screeches/screams in the background - which i just find adds so much texture to this (and can back up other users points about the song referencing interest in girls). Along with the screeches, chino sings/speaks this song so well - it really makes you think - and those grungy, dirty, distorted guitars. And that thumping bass line representing a heartbeat during the outro of the song. Makes this such an epic song, and such an epic way to end an epic album.
Okay, so let me set this up for you.
We have a guy, in school. He's not really a popular kid, and gets pushed about alot. He's fed up with this. He hates the way he is treated, and wants to return the feelings to the other kids who push him about. He also likes this chick, but sadly she doesnt take him seriously, and pushes him around too.
"I'll stick you a little, Enough, To take your oxygen away"
So here we have the line that tells me that this kid is wanting to maybe seriously harm or kill the people that push him around and make his life a hell - and that he would do this by asphyxiation.
"Set you on fire, 'cause I'm on fire"
He feels its only fair that because he gets beaten up, so should they.
"And I'm with you, Alone, I'm so into this whore"
Now we learn there is a love interest, and when they are alone he tries to fight how he feels. But he refers to her as a whore, almost talking down about her. Im guessing this is because she pushes him around too - but nonetheless he still really likes her...
"Be afraid, I might lose her so forget about me, Because I'll stick you"
...BUT he doesnt want her. Because he is scared, that if he looses her - he will be to angry, and feel she did it because he is not 'worthy' of her. And so he will kill her like everyone else. And so he feels its best for her to 'forget' him.
"Pushed back to square, Now that you've kneed her, In the throat, Well there you go"
Hes back to square one, but feels like he was pushed back to square one. He feels he has killed any chance (as kneeing someone hard enough in the throat could kill them) of getting with this girl. And the last bit of that (Well there you go) is almost like patrionising him, and saying - well thats what you get for being apprehensive and weak. In other words he's second guessing himself, what would have happened if he got the girl?

This statement, is to say that in school is where you can make these big decisions that can ultimately change your life. "We are the leaders", the leaders of our own fate. And that during school you can reverse things, or stop things from happening.

Here he has finally realised he doesnt care about this chick anymore - shes just another girl. And maybe gets drunk to help forget.
For me Pink Maggit is pretty clear - nayr gave great indications in his first comment - and it has nothing to do with drugs or sex...
First Chino talks ironically like a loser, who is totally in love with a girl he "sticks"... He doesn't have a life, he's pathetic...

Then, he screams like he's dying like a piece of shit (2:08) and the music changes.
"Pushed back to square, now that you've kneed her in the throat" The loser woke up and stopped being so lame... He kicked this bitch in the throat and became the "leader" of the school.
"So transpose or stop your life is what you do" There he says if your life sucks at school you have to move your ass or commit suicide instead of keeping whining all the time.
Well, that's how I see the song. "a lot of artists try to make songs for the kids who are tormented in school, telling them its ok to be tormented. but its not okay" I think he's criticizing Korn's lyrics in particular... (thanks again nayr)
Bullying is fascinating. Whether in virtual cultures or real life. I think our kids will have many interesting stories to read in their "sociology and cyberspace" textbooks.
Stick you a little = the prick of the needle
take your oxygen away = the exhale after shooting up, or possibly flicking the needle to get the air bubbles out
set you on fire = the warm feeling of the rush
so into this whore = heroin is such a whore
push back the square = pushing the needle in
transpose or stop your life = change or heroin will kill you
all you are to me is meat = just something to consume
pass the flask = replacing heroin with alcohol/other substances
possible meaning of pink maggit could be saying that heroin is a beautiful (pink, associated with women) prey (maggit, feeds on flesh. heroin takes over your body, makes you skinny and travels through your body in blood soaked up by the flesh)
maybe a long shot but the feeling of this song/album is sort of euphoric and beautiful feeling but also very gritty. Like how heroin is a crazy good feeling but is so dirty, it makes you feel good but it eats away at your body.
I also feel like rx queen deals with drugs/addiction/heroin specifically.
PS: just to let you all know I do not do heroin and never have but I know what it does to you/what the feeling is like.

he always sings about his girl being a queen & sometimes, it almost sounds like he's saying
"now that you need her in the throne.. well there you go"
instead of "throat"
so he's telling her she can do better to kinda push her out cause he maybe sees himself as a black hole or something/he'll take her oxygen/catch her on fire/destroy her. but he really cares for her and hates to hurt her & is scared of loosing her at the same time.. its like a constant push & pull.
so she finally leaves and at first he's feeling independent cause that's how he'd always been before she came, a leader of it all.. he didnt need her anyway.. but then he realizes he does. cause she's the same girl that finally makes everything right.
then he's back to the beginning/square one.. he has to choose.. change/transpose or lose everything they have. she's his life, they're the same & meant to be.
"all you are is me" instead of "meat"
The other part it's like a little voice inside his head speaking:

In my opinion, it's a song about a guy that always sabotages his own relatioships
