I don't even listen to Megadeth, but I know for sure what this song is all about.
Hangar 18 is the name given to a hangar somewhere in Area 51 (wich is located in Groom Lake, south Nevada) where there is (according to Bob Lazar, ex-worker on S4, a secret place that works with Area-51. It may be somewhere in the hills right south of Area 51, if you check on google maps. It's hidden, like, it's just doors that are IN the mointains, painted the same colour as the ground, with sand on it) a flying saucer that was caught by Area-51 and hidden for further analysis. Bob Lazar was the chosen one to go and analyse that saucer. He said fucked up things about, like, it became invisible when he got in it, and shits like this. That guy was kidnapped after the few interviews he gave.
So, the song's about that fact that military intelligence and governement are hiding us the truth about UFOs, aliens and all that stuff. They know it's real, but don't want to tell the people for whatever reason.

Hangar 18 is a hangar in Wright-Patterson Air Force base in Ohio, NOT in Area 51, as is commonly mistaken. It is the location where the debris of a crashed flying saucer and alien bodies were taken from Roswell, New Mexico.
Additionally, Bob Lazar claimed there were at least nine UFOs in S-4, but he had no idea how they were obtained, so we don't know if they were "caught." He also never said the flying saucer he worked on became invisible when he got in it, he said the flying saucer would appear to be invisible if it was active and looked at from directly underneath. He was also never kidnapped after giving his interviews. Every 3 or 4 years he'll give another interview on radio shows like Coast to Coast, but generally does not like being associated with the whole UFO scene and is not one to seek attention.
This song is about Hangar 18 and the military's tendency to cover up information about UFOs and alien visitation, usually in the most unsavory ways.
