What is not clear is what the Beacon Represents. A Beacon is a guiding light so in this instance I think the Beacon she is referring to is hope. Having a hope beacon, and being able to see it, is what keeps people growing and trying in life. If you "Can't feel or see it's light" that describes a person who is without hope, or in other words depressed.
"Let me stand by you" is just her saying she loves this person so much even if they think they are bringing her down into the depression with them she still will stay and be supportive (as many people cannot stand being around depressed people, becase it is well, Depressing) and see them on the other side of this down time.
The "lonliest light" however seems to indicate that when do find the beacon it will be lonely there and that does not quite fit in with hope. Maybe the hope beacon is lonely without this person in it's light, that sort of thing.
Or that "it must get lonely there sometimes" is a reference to many people lose hope at some point and living with hope can be tough when everyone around you has no hope.

In the first verse the girl hears him talking about suicide but she just can't imagine living without him. This upsets her but he won't let her cry because he's the one with problems, not her.
The second verse talks about his past and why he doesn't know how to love now. But she was taught how and in turn she'll show him.
The last verse is her pledge that she'll always be there for him, and it isn't a sacrifice for her.
The song is about the immense love two people can feel for eachother even in the face of great problems.
"You're tired of waking up." giving up on life, and when she cries he doesn't want her to, since it's not her fault they feel that way. The singer feels bad for him, and doesn't want him to go, "When i start to cry, you say i'm not allowed to."
The person who feels like giving up has tried reaching out to his parents "you're parents tried but they didnt know how to." Which could also lead to the suicide thing, since he doesnt know how to better himself since he was never taught. The singer wants to stay by his side, but he's pushing away, trying to convince her that it's okay. "Let me stand by your side."
But no matter what she says he wants to give up.
The 'burning beacon in the night' is like a light of hope, salvation if you will. but it cannot reach her friend. "can't feel it's heat." He is too far gone into the mind set of letting everything go.
Maybe it's because i've got through a situation like this, but that's what it reminds me of. Might not be it, but could be?
I think she's singing to her friend who happens to be single and lonely and just wants to give up. When she says "Now no embrace can quite replace, The one that never found you". She's telling her she's beautiful and she understands her loneliness and she'll stand by her through this hard time.
