I think that first verse is describing the fact that Lindsey may not have been comfortable being with Tegan, having people look at two women holding hands.

This part is obviously describing Tegan being left, possibly because of what I said before, Lindsey was uncomfortable with the relationship and wanted out.

I think she's trying to figure out how to get her lover to stay with her. the first bit is about the first time the girl mentioned that she didn't think things were working out, and during the second part she's watching her pack and get ready to leave and Tegan's at a loss of how she could stop the inevitable..
