The guy in the song is basically at a crossroads between going one way or the other.
He's been trying to connect with God, but hasn't been able to make it click, until he meets him "in the flesh" right at the corner between high life and low life. God is protrayed as this laid back, wise old man smoking a cig to make him seem more approachable.
So, finally, God finds him, and the man is lost, broken, and on the verge of suicide, but he is found and his faith is renewed.
'All my days were spent by the telphone, you never rang, and all I needed was a call, that never came' I take this as though all he ever needed was to know that god was there for him, he didnt need a miracle, or some sort of elaborate sign that everything was going to be O.K, all he needed was to know that he had support, and that god was looking out for him.
"Where were you/ when everything was falling apart." He is being very direct. I don't think there's any hidden meaning to this. All he is trying to say is that he needed God because everything in his life is falling into pieces.

Here, he is saying that he has waited and waited for what seemed like forever to get an answer to prayer from God. All he needed was an answer to prayer and everything would be fixed.
"Where were you/ when everything was falling apart"? The man was asking God where He was when he and everyone else truly needed Him there most. Because earlier in the song, the man found God way after all this stuff was going on in his life. "All my days/ were spent by the telephone/ that never rang/ all I needed was a call/ that never came to the corner of First and Amistad". The man was prayed for God to give him some help, but he felt God just wouldn't answer his prayers or even give him a sign as to what he should do. First and Amistad was the street corner that the man figuratively found Him(where he thinks God's been all this time), and he feels his call never reached Him. But, as told later in the song, God was there the whole time, the man just wasn't open enough to finding Him.

Although quoted in the context of heavenly figures, Revelation alludes to the strength of an individual's account of certain events, known better as their testimony. Keeping in line with that thought, Isaac Slade, on behalf of The Fray, have made use of their personal story rather than straight up doctrine and preaching to connect to their listeners.
Drawing from several other members comments, it is highly likely this song is, indeed, a conversation. Man both narrates while God answers; this dialogue takes place mostly in the chorus. The opening verse sets the scene as a narration and his questioning of where God has been in the midst of the man's struggle and tragedy. However, rather than attempt to understand where God's been, the man is upset and he continues to cut God off.
The second verse introduces her, presumably someone's girlfriend or significant other. This verse clearly addresses man's uncertainty of his relationship with 'her'; despite confiding in her (Who I am, who I'm not and who I'm gonna be), she has shown, in one way or another, that she is leaving or has left (No way to know how long she will be next to me). This verse is also man's way of venting to God.
At the bridge, Man's frustration is reaching a fever pitch. He confronts God as to why He's left no messages, no calls, no letters, believing that God has been apathetic to the plight of man. Conversely, it can be said that man has been ignorant to God's letters (1
As the chorus repeats for one last time, recall the first two lines of the song:

God then asks Man "Why'd you have to wait to find Me?" God sees that rather than live in relationship with Him throughout their lives (Matt. 7:7, Prov. 3:6), man only seeks God in times of tragedy and because they don't understand how God works, they settle for being angry and quitting on God. But God informs Man that when Man was lost and insecure, he sought God and despite the struggle, God kept Man alive and that when he was lying on the floor, God surrounded Him, even though man couldn't see past the pain of the situation.
Taking into account all information, I believe that this song is a reflection of the average man's relationship with God; rather than live in a loving mutual relationship, which both Man and God desire, they treat God as a utility, taking what they like and rejecting the rest, something that the world has taught and that neither Man nor God desires or appreciates.
