as for how it ties into the story, I think the patient meets a victim of gang violence, as he has the other characters (the cancer patient, the soldiers)

-I think this means they're trying to corrupt all teenagers [us] into "acceptable" people. And they're watching everything they do to make sure they don't fcuk themselves over. But they're saying, we have guns, and our weapons are stronger than yours.

-It could be saying we've done so much sh*t in your life already that for the teenagers, the drugs are just a costly addiction with no effect. And then evil 'Keep Off The Drugs' man comes in and says, too bad, so sad, no more. Then you get too mad for your own good.

-Now this is saying, you know, we're going ot do something about this, but they're fighting back in their own way. But Gerard, he's saying, if you act all goth or whatever, it's not going to stop me telling you drugs are bad, because I've been there and I've done that.

-Now I think this part is going on about how Gerard thinks that he won't give up no matter how much people like me scare him with our dark clothes and stuff, because he wants to let us know what's right.

That's basically what I think the songs means (not the part in the story, the actual song) and I think that although not the best song on the album, it's pretty funny and entertaining. It gets stuck in your head too.
(And I fixed up the lyrics a bit too, for example. It's Strike a violent pose, not stike.)

I always saw the chorus as more of a jab at the adults and their ignorance towards teenagers. It's so stereotypically sarcastic. Good over all analysis.

Not trying to be asinine in any way MCVicky, but I'm pretty certain that the Patient dies from a heart complication, not cancer (see 'dead': "During this operation/found a complication in your heart")
and also, the song Cancer doesn't appear till after the Patient has died, and if it were the Patient singing it, then its perspective would offset the current flow of the story.
To your credit, the patient could have been in the hospital in the first place because of cancer, but I'm fairly certain he was there because of some mistakes he had made in the areas of drugs and alcohol, and that the actual song is merely being sung by someone he meets (I envision an innocent child who died from cancer)

at the beginning of 'dead' hear the long peeeeeeep of a cardiac pacemaker or something. that means the patient is dead from now on ^^
i think gerard just sings about the patient's life (more or less)

I thought the band had stated that loads in media.
Either way I'm not bothered. It's not going to change my life if a fictional character died of a heart complication or cancer.
I just thought it was heart cancer
And also listen to the song 'Cancer'. It's the patient again, and he mentions "I'm just soggy from the chemo."
You don't get chemotherapy if you ain't got cancer.
And Gerard died his hair to be like the patient in the black parade.

now for the concept..hmm...hard one...we've just come from sleep adn nightmares to teenagers, social commentary from the dead? or he's scared for teenagers who all seem desperate to be dead, adn he doesn't want them suffering what he is? nah, too soppy...the patient is becomming extroverted maybe? pulling his head out of his own ass?
