Also, "When the light that hits the room starts fading/A subtle whisper in my ear is all I'm asking" makes me think that even at night he/she still won't be close to the narrator... but the "I still wanna be with you" obviously means the narrator still wants to be with the other person even after all the pain from "separation" he/she has caused.
It could be that even when the two are together, the narrotor still feels "separated" from his/her partner... even though "When she looks up she sees a rainbow," or ignores the narrator, he feels the pain and she doesn't care.
