up on your wall smaller than small is a reference to (their relationship, but also) a cross or some jesus effigy that gets sort of pushed to the background (it is small). it's a common image for people (christians, obviously) who have lost their way or their faith
the wood wouldn't stain could then be how jesus is always there for them, his love wouldn't stain, even in the background (basically saying that someone loves her even though she doesn't even realize it, so these verses don't even have to be jesus)
if you're gonna be nailin me down i won't rise again obviously jesus and the cross, he dies and rises again; they're saying they won't

even with the abundance of christian references, this is still a fantastically beautiful song. i usually look the other way when people add christian references to songs, as long as they aren't preaching. and this certainly isn't a preachy song
