What I got from this song is that its got alot to do with the concept for the whole album...
I think at the begin he is in the middle of slaughtering some of 1000 hundred men he gets caught and sent to prision... ends up getting raped ect.
Gerard in interviews has said that it started out as a complete concept album but as time went by alot of their own personal stroies got mixed in there.
So I think it also is mixed with Gerards own dealings and mixed feelings with Bisexuality.
That his girlfriend or someone girl he loves wants him to kiss a guy but he doesn't know if he wants to or not...
Thats my personal idea.
I also love the part when they sing 'I miss my mom' <3

I love that line.... it's such a huge poetic contrast: the pain and death of bullets and war and the peace of a flock of doves.
-and, of course, "life. is. but. a. DREAM. for the dead"-
maybe he got sent to prison (the guy killing people) and found a homosexual lover in prison, but ended up having to kill him? its a stretch, the homosexual lover could be a would-be rapist....

Secondly, someone said that Maybe Memories is their second album. It isn't. It's a DVD with a documentary style feature, music videos, and the like.
