I love the end of this song because the lyrics are cyclical (like so much of circle takes the square, especially this album has that circular feeling to it-- note that the music in the first and last song is the same) "a murmur from the ruins echo softly as the roots undo and the branch becomes a murmur from the ruins echo softly as the roots undo and the branch becomes a murmur..." etc. in this sense. The passage of time continues, life ends and continues again and ends and continues again. Even the idea of an "echo" which repeats over and over yet is never the same as the last really drives this point home. Love the song, which I knew what the audio clip they use in the middle is from.
I believe this is a song about the people standing in the way of progress, or maybe their OWN progress.
"Look at these funny people making a nice box for themselves...let's put them in it and hope they get bored of their silly new ideas" (These people are "The roots that ruin")
"Hide the pretty petals...we're happy with the ugly old tree" (The "Roots" again)
But the branch grows...and new petals form and change eventually arises.
"So brave, in face of all the roots that ruin" (People are trying to break free)
"But the only truth is change, have patience" (Again, change/progress I believe is the theme of the song)
But ultimately the song is a hopeless one...as with the "Breath" of new life, it is only a "single breath, and then it is over", and nothing remained changed.
That is until...

The roots UNDO...and everything is able to grow free? We'll never know...the song is open ended, just like life. We're all along for the ride.
The first row, while maybe a reference to Edgar Allan Poe as earlier suggested, i've interpreted it as in "hide the petals" = "hide the beuty". "Underneath the bedroom floorboard" for me was "keep it to yourself".
And they will wither without fail or success; basically, I believe this song is about shut people. Without trying you can neither fail nor succeed, and add the first row and you find a generic insecure person; insecure for how his ideas will be taken, thus keeping silent.

bolt the doors and watch them perish." - Doesn't everyone create a mirrorimage of themselves? To look better in public?
To me that's what this row is about. Shut them in and watch them selfdestroy.
"Its a cautious descent, so polite and pensive at first." - It slowly fades, slowly you adapt the ways of the society to solve your problems, and you create this mirror image as everyone else.
"But the only truth is change, have patience" - It won't always be like this, later on, when grown up, people change, gain self-confidence and gets less caring for how they are looked upon.
"So brave in the face of all those roots that ruin,
to stand so tall when in fact in ruins." - Finally breaking free, facing the roots that keeps the true person locked inside the hollow box; stand tall while torn apart inside and stand for his own ideas and not adapting; joining up in the parade of a social structure.

"A murmur from the ruins echoes softly as the roots undo, and the branch becomes..." - You will barely notice the changes from being a hollow box to becoming youself, you will change but people won't look down upon you for it, you have created your own roots and when you break them there is only a murmur in the back of your head. "and the branch becomes..." seems to indicate that the person changes due to this, but it's not yet known to who.

Anyway everyone knows what its about so theres no point of this comment.. Just wanted to express how much I love it.
This band has had an effect on me like no other band before. Their lyrics are too deep and mystic for me to even begin to understand. Hopefuly in time I will.
I just hope to god they stay together. Not many screamo bands stay together for long.
