I think what he is saying is that there is alot of hurt,bad and evil in this world.
Considering there is alot of bad, there are still some good people(that are like angels).
So that is what the lyrics "Calling All you angels" really means.
He is calling all the good people to come together to make this world a better place.

Although as a rule I don't like angel songs (too many and too trite, that I've found) I like this one. He's just not calling TO the angels, he's calling OUT the angels. A real sense of desperation at the state of the world and a real question - why? And what are they (angels or SOMEBODY else in charge) going to do about it?
I cant help but cry when i hear it. This song is amazing and it brings back all the memories.
It is ironic that he was a huge angel baseball fan. He will be always in our hearts<3
