The narrator, let's assume Billie Joe, visited a male prostitute, let's call him "John". John told Billie Joe that Billie Joe's life was boring, and that Billie Joe needs to 'quit his whining' because it's bringing down a third party female, let's call her "Female".
It is common knowledge that Billie Joe identifies as bisexual(see the advocate, 1995), so it is likely that Billie Joe had a relationship with a female at the time of the song's composition, yet he was interested in male/male sex. The stress of attempting to maintain heterosexual monogamy with Female would have prompted Billie Joe to see a Psychiatrist, who would have then advised BJ to experiment with his sexuality, as in "lack of sex that's brining me down." The last line of the verse is John telling Billie Joe that Female is upset with BJ because of BJ's whining.
It has classic American fiction irony that the man with whom Billie Joe is cheating would be the one to give Billie Joe the answer to his relationship woes, quite simply, "stop whining." It reminds me of Flannery O'Connor, although I doubt the men of Green Day were comparing their songwriting to a mid-20th-century author.
Long story short, a male prostitute is the "He," and he is the speaker of the last two lines. The "her" of the last line is the male prostitute referencing Billie Joe's female significant other. I hope that wasn't too complicated. Any thoughts?

and when they played "still waiting" by Sum 41 all the guys in my troop started singing it, and they laughed at me when i asked what it was called. I had my revenge when they played Basket Case, the only Green Day song all week. There was me, singing alone, all the words PERFECTLY. I LOVE THIS SONG.
p.s. Green Day IS punk, and they wipe sum 41 and all the other "punk" bands

green day used to be punk. american idiot, altho its about rebeling against the government and his childhood heroes and all that crap, is not true punk. but label it whatever the hell you want, its still music.
love this song. awesome. play it with my band, always gets the crowd going. means a lot to me altho he probably did write it when he was atleast partly stoned still, lol...
