yes, its true that Paul Thomas Anderson was inspired by Aimee Mann's songs to write "Magnolia". in fact, there is a scene where one of the characters (a drug addict who was sexually molested by her father) asks the cop she is falling for, played by John C. Reilly, the exact line: "Now that I've met you, would you object to never seeing each other again?"
I agree that the song is about meeting someone who as you get to know him/her you realize that you could fall completely and uncontrollably in love with but you don't think that they'd feel the same intensity for you so you suggest never seeing each other again.

I think she's saying that he sees that she has issues/unhealed wounds/problems and he wants to be her "savior" by solving them but when he's done, she'll be discarded because his work is done...
