Partly it's about the boy growing up and not having known it was his father until his mother tells him that it was an acquaintance of the family's who died when he was a kid. The verse with the sexual content is a different scene. His mom has recently told him the truth about his dad and he's pretty messed up over it. Now he's with a woman, maybe a prostitute. He wants to have sex with her but he stops because of "...the look," that she has. Vedder explained that it wasn't the look on her *face* that stops the kid in his tracks... it's actually her vagina that he can't stop staring at.

The Longiness Symphonette was a popular musical act/performance from the '50s or '60s. An orchestra would play short versions of well-known classical music pieces, launching from one piece to another without stopping. You'd hear 2-3 minutes of Bach, then some Tchaichowsky, then a little bit of Mozart, one after the other. That's where the lyric "...it doesn't rest," comes from. It wasn't a full-fledged symphony, but an easy-on-the-ears "symphonette." You can guess that the serious critics hated it, since it was basically the K-Tel of its day, but it was a big hit with Joe Average. Clever stuff.
