For me this song is not about whether God is present or not, it is about how many christians forget the real message of Jesus. Jesus himself spent a lot of time with those who were rejected from society, he even went so far to claim that that was one of his main purposes.
The people in Caves song are like the pharisees in the gospels, they reserve the holy for the righteous and successful. They think that God will punish them if they are associated with the rejects of society.
So basically God is in the House is a satirical portrait of self-righteous christians who have forgotten the message of the man/god they worship.

To me this song is about how love and faith works in the same way. Love is represented by Suzanne and faith by Jesus. They both make you want to:

And you want to travel with him/her
And you want to travel blind
And you know that you can trust /himher
For he`s/she's touched your perfect body
with his/her mind

Which basically means that both love and faith are irrational, but that does not mean that they are not real, it is just the nature of love and faith to be irrational.

Holocaust wasn`t religiously motivated. Nazi germany meant that there was a jewish conspiracy to take over the world and they actually tried to use science to prove jewish among other kinds of people were inferior to the arian race. So holocaust was a massive genocide based on political ideology and backed up in science, yes it was bad science, but then again the crusades weren`t exactly good christendom.

It`s naive to blame the worlds problems on religion, it is merely being used as a tool for evil, the religion in itself is not evil, however it is good idea to exploit poorly educated people to follow you by dictating to them what their religion says they should do. It is not hard to lie to someone who can`t read or obtain the facts is it?
Remove religion and then what? Evil will still prevail and it will express itself in other ways, in the name of science, ideology and politics all which can be tools of good if used in a right way, just like religion.

About the song, yes it is about not needing a religion to have a moral compass. That is kind of a given though, religion is just one of many ways to achieve a certain moral compass. Good music, decent lyrics, but the message isn`t exactly one of genius, it is kind of obvious.
