This is a hauntingly beautiful song about introspection, specifically about looking back at a relationship that started bad and ended so poorly, that the narrator wants to go back to the very beginning and tell himself to not even travel down that road. I believe that the relationship started poorly because of the lines:
"Take me back to the night we met:When the night was full of terrors: And your eyes were filled with tears: When you had not touched me yet"
So, the first night was not a great start, but the narrator pursued the relationship and eventually both overcame the rough start to fall in love with each other:
"I had all and then most of you"
Like many relationships that turn sour, it was not a quick decline, but a gradual one where the narrator and their partner fall out of love and gradually grow apart
"Some and now none of you"
Losing someone who was once everything in your world, who you could confide in, tell your secrets to, share all the most intimate parts of your life, to being strangers with that person is probably one of the most painful experiences a person can go through. So Painful, the narrator wants to go back in time and tell himself to not even pursue the relationship.

This song was originally written by a guy called Peter Gutteridge. He was one of the founders of the "Dunedin Sound" a musical scene in the south of New Zealand in the early 80s. From there it was covered by "The Clean" one of the early bands of that scene (he had originally been a member of in it's early days, writing a couple of their best early songs). The Dunedin sound, and the Clean became popular on american college radio in the mid to late 80s. I guess Yo La Tengo heard that version.

It's quite obviously about his girl (wife actually), sung by him on her behalf, and how she takes him always being away on tours and stuff. I highly doubt the last verse is actually true, just what he thinks she would do if she did want out. His wife, Anna, probably just went, "aww... I still love you..." when she heard the song.

I agree with Bryn2587, it's about Mike (Shinoda) always being on tour and his wife missing him.
On the DVD of the special edition of The Rising Tied, Mike says a thing or two about the song. He says that there's a lot of songs from the point of view of those who go on tour, missing their loved ones back home, but not many from the position of those left behind, who feel frustrated and underappreciated, like they're second best after the person's career. I think he sums up this song's meaning nicely.
I really love the beautiful intro for this song, but the rest of it is just... meh. The first time I listened to it in an AMV on Youtube, it kind of surprised me on its transition from longing to bitterness. But I like its message, about missing someone and having to put up with that. It's just not my cup of tea.
I really love this song, there is so much reference to how great the men that fight for our country are for doing what they do, which is true. But they never really talk about what making a decision like that does to the person's family. This song really gets into the emotion of that.
Throughout the song you can understand what it's like for the person ( I'm thinking it's a girlfriend or wife) missing their deployed loved one, but also that the whole thing is just fucked up.
She spends her whole life thinking about it, trying to live normal but really feels it's so fucked up and wants to be normal, and she stays by the phone waiting for the phonecall but what can she really say? that she misses him? he knows that. She is always debating with herself if she should stay and wait around for him or leave but she loves him.
and she remembers the way things used to be, but it seems he cares more about his career than the family itself. so at the end she ends up leaving, and he is left to ask 'Where'd you go?'
